I know that the Amethysts, rubies, sapphires, topaz can be used to buy carts and some equipment. What else can they be used for? Will they be used in the kitchen or foundry, or just carts and pillars? Thank you

They are mainly used for equipment, but that is usually some of the best equipment you can get. You can also use them for caravans and pillars to get XP to level up, but you should do that only when you have more than enough. Currently I would keep all these precious stones for the upcoming Christmas event. You get really good equipment for your jewels in the Xmas events.
